99 in 1999 opens with two small-time crooks Zaramud (Cyrus Broacha) and Sachin (Kunal Khemu) who duplicate SIM cards. When the cops raid their place, the two steal a Mercedes and crash it into a lamppost. The Mercedes belongs to the underworld don cum bookie AGM (Mahesh Manjrekar) whom they pay back by working for him.
Rahul Vidhyarthi (Boman Irani) ,a compulsive better, lives in Delhi. He comes to Mumbai where he bets on a match with bookie AGM and is severely indebted. So AGM sends Zaramud and Sachin to Delhi to recover the money from Rahul.
Meanwhile Rahul�s wife Jahnavi (Simone Singh) has left him because of his compulsive betting and gambling and he is trying desperately to win her back. At this time, Zaramud and Sachin turn up to get the money from Rahul by hook or by crook. They stay in a big hotel where Sachin meets Pooja (Soha Ali Khan) and begins to fall in love with her. Then begins the money game between Sachin, Zaramud and Rahul as the lead players which Pooja, too, gets sucked into!
